Installed it on many of my servers.

At first everything was working fine.

Then I started to notice that the program disappeared, not uninstalled, but only the exe file was deleted.

Consequently, it no longer works...

Who has encountered this problem?

Many people have faced this problem. I had it on Win 7 x64. Deletion is a result of protection. But what is included in this protection, the developers do not say.

Something like: you can't put more agents than there are cores. That's a minimum.

No more agents than there are cores, but they still get deleted.

It is written in the faq that it only leads to lower PR.

Why is it deleted anyway, how to avoid such a deletion?

I can't say anything about that. Write to servicedesk: possible reasons, what has been changed, settings, permissions, etc.
