Can anyone tell me if you can run the same EA on multiple pairs simultaneously and have each work independently of one another ?

Yes. If you want each EA to manage only the trades it has placed you need to make sure the EA does just that and does not iterfere with trades placed manually or by the EAs running on other pairs. You can check the symbol and Magic Number of open trades to achieve this.
