MQL5 VPS (for MT4 or MT5) is "the copy of your Metatrader in the cloud". So, if you make a synchronization - you are synchronizing your Metatrader with Metatrader in VPS.
So, I think - it is better to synchronize your Metatrader with VPS with both EAs (final versions of the charts/EAs/settings which will work on VPS).

If you want to synchronize 2 EAs, just attach each of them to a different chart and synchronize.
Every new synchronization overwrite the previous one.
